This story was part of the “Age Of Apocalypse” storyline that was going on in the mutant titles at the time. Someone went back in time and killed Xavier before he could form the X-Men and somehow Apocalypse took over the world. I don’t know if they ever said what happened to the other Marvel heroes.

From what else I can tell, Magneto and Rouge are married and have a kid. Magneto sends the kid into hiding as he and Bishop take on Apocalypse’s clone things and lose. Bishop, the only one who knows how things should be, is interrogated by the Shadow Thief and someone called Abyss. A robot escapes the Vanisher with the baby while the returning X-Men, led by Quicksilver must choose between finding Magneto, the baby, and Bishop, and Rouge’s team isn’t there to vote.

There are some interesting ideas here. Angel playing both sides for his own well-being, Magneto forced to take up Xavier’s cause, and using the time-displaced Bishop as the key to restore the universe to normal. But I do wonder where the other Marvel heroes are. Maybe this was answered in one of the other comics of this story but this doesn’t seem like the kind of situation you could keep the Avengers out of.

I’m not sure this is a comic to start on since anybody who came looking into the comic from the cartoon would be really confused by what’s going on and what happened to the rest of the Marvel Universe. However, I’m rather biased since I’ve never had a strong interest in the X-Men titles.
